The branch family's true purpose is very specific: by branding the line of succession other than the heir apparent with the seal, they silence any pretenders to the title or succesion crises. They can actually remove the seal from those they place it on, but only do this when they need to fall back on the second in line due to the death of the first.

The reasons they keep the branch family around in the current era where the position of the head line is guaranteed by konoha are threefold: one, their canon excuse is still semi convincing in context. Two: it's tradition. Three: The resentment of the branch house would cause a LOT of internal strife if released.
