Chakra IS a willfully made composite of one's physical and mental/spiritual energy. The amount that exists in you naturally is miniscule. The quantity you can safely produce has no bearing on your chakra control - Naruto is terrible at it because he's a poor student who was, at least in part, taught poorly.

If you particularly like some piece of filler, like my complicated relationship with the hoshigakure arc, find a way to contextualize it as sensible to the system you've built around the actual facts presented early on. Perhaps the Star Training imbues the users with a chakra 'additive' similar to natural energy, but less discriminating and more hostile - something foreign.
