The only 'hook' would be any metamorph interacting with Mystique or Mystique actually being a Black Squib, not sure where to go from there tbh

Mystique is one of those characters that different writers can't seem to agree on or be consistent with, even in cannon. While not quite as bad as Magneto on this regard, she's batting in the same field.
What this means is that sometimes she's an ultra-villain, some times she's a good guy, sometimes mutant rights activist/terrorist, sometimes she's a mercenary with no regard for her fellow mutants and willing to work for anyone up to and including Peirce.
For her non personality traits, she's sometimes depicted as being really really old, mother/grandmother of Kurt, sometimes as being a newly powered mutant when Xavier was forming the X-Men, and occasionally Xavier's younger sister.
Her power base has also been shown in cannon as being all over the place. If nothing else, the writers seem unable to agree what happens to the clothes she creates after she takes them off in disguise.
With all of that, it really doesn't take much to create a story were Mystique is an actual full blown witch. Maybe she's lost her wand and can't get it back, or has chosen to not use active magic because she's a wanted criminal and doesn't want to be noticed by the authorities.
