To clarify, what if tomorrow, two previously unrelated works were declared to take place in the same universe? What works would you have the least amount of trouble accepting?

Like, if Ridley Scott said that Aliens and Blade Runner took place in the same universe but aliens at a later time.
 
Armored Core and Eureka Seven.

The Corals traveled to another world after the Alea Iacta Est Ending on Armored Core 6. The Mankind of Armored Core has some weird allergy-like effects that fused them with machines becoming the beings known as "Secrets".
 
Harry Potter and pretty much anything set on an Earth like ours; they've got magic to hide away from the muggles after all and even the mugglest muggleborns like Granger seem to not care much about the rest of the world beyond saving lives so we don't really hear much about it.
