It sounds like you are full of ideas and have a resonably good work ethic but can't really form the whole stuff into a coherent whole.

For example when Iw as eading your SI I was a bit confused on what kind of story this was going to be. Both in terms of tone and theme.

To be fair, what I wrote was essentially me tossing ten minutes of work onto a page. With the desire to expand on it later.

Did you want to pay any attention to the genderbending aspect of the story?
Or was that just going to be in the background and never mentioned again.
Was the SI going to hang around Ulfirc?
Because they barely talked to each other.
Was the whole scene supposed to be really chaotic?
I didn't really feel a lot of urgency and actually had to fill in a lot of the details in my head. Even stuff directly affecting the SI.

My main focuses were going to have the early arcs be about the genderbending focus. But it's hard to focus on the genderbending aspect, and the fact your world is turned upside down and being a homesick person with a significant other that you think you'll never see again... well, hard to focus on that when suddenly dragons. Also, reeling from the "What the fuck, this isn't like the Skyrim I played" aspect.

Early arc is coming to terms with what happened, and who the SI is now. And what she is going to do. Middle story arc is basically following her as she does her best to become what she sets out to be. Even as she hates being dragged into the spotlight.

SI was going to end up with a broken leg earlier on. Giving a reprieve. Allowing for some introspection. Also, I'm someone who has never broken anything. I imagine a broken leg would fucking suck.

There was a planned later betrayal from Ulfric as well. As the man is a shrewd person, and sees the rising star of a Dragonborn as a threat to him. And in doing so creates his own downfall. Because, well, Imperial on the scene taking the assumed to be dead Dragonborn (who has suffered rather nasty injures), and then politics happen.

With the SI having to come to terms with her actions. And realizing that everyone wants to fucking use her. So while she hates the spotlight, she ends up later signing on with the Blades. Because at least then she won't be thrown away when convenient. Essentially, the Blades would be shown as the Least Bad option.

It's an exploration of what it's like to be a power fantasy type "Hero" in a world more than willing to take advantage, and one with PRECEDENT for it.
For fuck's sake, Tiber Septim's throat was slit. And my SI is no Tiber Septim.

That's definetliy something I haven't read before and would like to see more of. As long as the power fantasy aspect doesn't turn your SI into too much of an asshole that is.
So joinging the Blades would be where the story ends? Because thinking of a proper ending for a story is always the thing I can never really do.

Power fantasy part makes her a bitter and jaded person who doesn't trust people. And who desperately WANTS to trust people.

Well, it'd end with the ascension of my SI to the High Kingdom of Skyrim. Leaving off on the implications that with Titus Mede dying, they are getting ready to ride into Cyrodiil to claim the Ruby Throne.

Also, the Amulet of Kings is reforged.

Also, as someone who is deeply Christian. And not having any churches? It's disturbing. But the early Christians didn't need churches. So my SI would be praying in private.

High Queen of Skyrim? Now that's a lifetime goal to aspire to.

With the unrest in the province, and the Blades essentially doing Spy work as opposed to being dragonslayers? Well... Uhm... it's a bit easier. Mostly in a "Do what we tell you to do, and everything will work out just fine." Because to them I'm some unproven dragonborn. One who seems rather SOFT.

And then there's the discomfort with literally everyone referring to her as female. It causes an uncomfortable feeling in her stomach. Psychological stuff.

I mean, sure, she's dealt with female issues. But in general she prefers to be in that happy place in her mind where she thinks of herself as just being herself. Rather than thinking about gender.
Psychologically, my SI was going to be a mess.
