I just need some threats or enemy's for Mari and his newfound family to fight. Something to raise the stakes a little and I think I've got a good base.

There's the Makima expy, but I don't think she's enough of a threat by herself. I forgot to mention her, but she's Marin's mom and she's apart of a secret government program to make an artificial Symbiote using the leftovers of Ragyo research they were able to recover, so that they can make an army to fight the monsters and not be dependent on literal teenage girls to save the day.

It'll be a nice way to explore the impact magical girls have had on society and some of the more negative and hidden stuff behind the curtain.

I like the idea of people wanting to stop using teenage girls as living weapons. Adds thought to the worldbuilding on how people react to this setting

And no, Makima doesn't know her daughter has powers. One of the weird quirks about magical girls to help prevent their identities from being know, and by extension the government and various groups interrupting the fun, is that not only does a magical girl have to tell you their secret identity, but they also have to actively want you to remember so if they change their mind you'll forget automatically.

As well as any time you try to write it down or try to give yourself reminders. The only way to break it is again if the person tells you or if they die. Which is how Ragyo's research became freely known. And many different countries and governments are also trying to get their hands on it, which Satsuki changing her name and ghosting her friends is unknowingly helping to protect herself from all that.

Since she's the well known heir to her mother's old company and most of its assets. For Ryuko her status as her daughter is not known except for a couple dozen people all of whom are keeping their mouths shut or have been brain wiped. And brain wiping is when a magical girl decides to stop, which she is allowed to do at any moment, all her memories get adjusted.

That brain wipe thing also has plot relevance. After Satsuki broke up with her sister and abandoned her friends for a couple years, Ryuko ended up hooking up with Mako, her best friend in Kill La Kill, and the two were talking about marriage when Satsuki barged into their lives with Mari. And Mako basically gave a demand if they wanted to get married Ryuko has to be mind wiped with her.

And Ryuko refused because she still secretly loved her sister and also because she knew her sister needed help raising Mari.

I see problems later with Mako being pissed as fuck she lost to her future wife's sister of all people

There definitely will be drama in the future. But right now Mako's memories have been wiped and she just thinks Ryuko could never commit and they eventually broke up, nothing about Satsuki and just vague memories of Ragyo being abusive but none of the mad scientist part. While Ryuko has accepted her choice and is happy with her newfound family, there's apart of her that's wondering what if.
