The Reach does send infiltrators to scout out places before they make official contact. Probably a brainwashed member of some other species to cover their asses. Probably passive stealth probes to listen in on broadcasts too.
Yeah, I'm sure that Dox and Renegade wouldn't have thought of adding any sort of censors in their tech that can detect ships coming near their territory.
And sure, the Reach ships can't be stopped, even though we've seen their ships destroyed plenty of times and they also have Kryptonian tech...
I'm not so sure about that. In canon Young Justice, it has been awhile (...14 years...), but I recall when the Reach learned of the Justice League, Black Beetle listed "Kryptonians, plural" as one of the reasons for his vote to give up the whole Earth project as a bad idea.
I really like a lot of the story. It's got an interesting concept that's done fairly well.
However, the AI interludes are off putting, in that it's an obvious shift and breaks suspension of disbelief. The needless overdescription, negations, sequences of three, etc. make those parts difficult...
Perhaps ironically, Shirogane might have some decent ideas for training Haru Urara, since she's come up with somewhat adhoc training for herself because it's cheaper. And she prefers training more similar to what the actual run would be, as opposed to focusing on gym training.

It's been a while since I placed ES2 and I never played the original. I can only assume it's either due to a niche faction mechanic or there's something else that's lowering your citizenship happiness level. Maybe depending on the faction you're playing as or you're playing a game with a DLC...
