I seem to recall it was the other way around. East India basically went loose cannon and the Empire had to go to war against it, or something like that.
I dunno if you mean in game but irl, if anything it was the Empire that hijacked the company lol. They (in particular Pitt) parachuted in someone who wanted to make a legacy for himself in to command the area, provided him political cover and basically told him "any excuse you can find to take land do it" and he promptly did just that while the company board malded because they were now stuck paying for massive expensive wars to take over and administer lands that weren't worth all that much compared to their highly profitable coastal possessions. Dude was also something of a nepotist and put his brother in charge of troops (you might even recognize said brother's title Duke of Wellington) which was unpopular with the other generals. It says a lot that when Pitt was no longer prime minister the board instantly threw him out.
As for when the empire ended up doing away with the company, that was after the sepoy revolt. There's a whole laundry list of reasons for why that one happened, but in the aftermath of it the empire basically used it as an excuse to take over the company's holdings there in full.
