There's always been a dick measuring contest between Shinobi and Samurai, the issue is in the past the two groups would be too busy dealing with their own internal issues to focus on the other. Which is not the case now and while the older generations remember just how devastating a conflict between the two would be, keeping an uneasy peace, the younger generation don't.

Are the villages owned by the national government or not. Samurai say yes. Young Shinobi say they are sovereign over their territory and are contractors.

The Hidden part of the villages, in cannon is that literal? What protects the villages? How does one move there?

I'm thinking its a bit of a joke calling them hidden sense any merchant can walk in through the front door, but considering the first hokage for the leaf village could grow a forest of tree's in a matter of seconds, he probably could rehide the village anytime he needed too and the other villages lacking his powers still stole his naming convention along with a bunch of his other idea's.

But what really protects the villages is probably a mixture of alliances, terrain with many villages located in inhospitable locations, the strength of their armies, the fear that you would take too many casualties invading to stay an effective fighting force, and maybe a mixture of normal defenses like walls and tunnels of hidden bunkers, plus a little bit of fuinjutsu

I can't imagine the casualties taken, invading the uzumaki clan. Those losses might've been what allowed the leaf village to stay on top for so long and why a popular fanon is that the leaf village didn't do anything to help. Their rival's take irreversible losses, and an ally that was starting to get a little to independent gets clipped.

It would make sense if who ever was running the leaf village at the time was a monster, but if I'm not mistaken the second hokage was still in power at the time and married to a uzumaki, so not something I think he would do. And if Sarutobi was in power, I don't think he's got the viciousness for it.

A fight between Kakishi and a Samurai would really depend on the level of samurai, kind of like how it is with ninja, but if the two were equally strong and you remove any weird bloodline stuff, so no magic eye for Kakishi.

Then the samurai would be faster and stronger in terms of physical strength and his chakra reinforced armor would make him a lot more durable, but Kakishi would have a lot more long ranged options with Justus and would have a faster reaction speed, just in general a lot more flexible with strategies and the samurai would have a really hard time dealing with anything stealth related.
