We've just hit better than one warrior for every four white blood cells. If one of our warriors is still worth four leukocytes, and assuming the immune system is going to spend at least some time fighting itself, then we've got the advantage right now.

Thanks to our rash of bad luck, Ponzu is almost certainly going to be sick as a dog right as she's starting her journey. The odds of a take over succeeding aren't bad, so best to minimize the damage as quickly as we can, and get the immune system back up and running under our control.
 
Putting aside damages you may not be able to fix perfectly, I'll point out that creating more nanites is much easier than healing a body. Replication is what you do best, after all.
 
We can always go Tier 1 with the stuff that we can't fix.

Tier 3: biological optimization. Increasing host natural abilities

Tier 2: nano augmentation. Dedicate nanites to reinforce the body's function chemically or structurally.

Tier 1: bionic conversion: Fit host with cybernetic or biomechanical upgrades.

That's the sort of higly invasive operation that requires further preparations and takes time.

It's also the sort of modification that will be noticed during your typical physical.

can we modify it so we control what the created bloodcells attack?
 
The increased risk of detection aside, if we can't replace them easily, or in a reasonable amount of time, perhaps we should just shift that to subvert lymph nodes.

We don't need to turn the immune system into a super weapon, just get it to stop attacking us and itself.
