There's a fostering tradition among noble children (especially for 2nd sons and the like), and with Stannis shooting to the top I wonder if Tywin (or officially Jaime) won't try to get grab the chance to foster Prince Joffrey for the sake of ensuring strong ties with the Lannisters.

If Robert has surviving children, they would become king/queen. As far as I could tell, Robert named Stannis because they haven't told him there are survivors yet.
If Gendry is legitimized he's an issue. If Jenn was old enough to have her own supporters, she could argue the Dance undid the great council ruling of no female heirs. Stannis was named because Robert didn't know Lyanna and Jen survived, as you noticed. But Stannis is really the only one in position to take it, even Renly won't have a big enough power base to challenge him for a few years. .

It's because of the Great Council from before. The Dance almost undoes the whole "Woman can't be the heir" thing, by having so many side with Rhaenyra. Since her son wins, it kind of did actually undo the ruling.
